The Nintendo 3DS XL, from 2012, has much larger screens, is the most comfortable to hold while playing, and the Start, Select, and Home Menu buttons click a lot better. The New Nintendo 3DS, from 2015, supports Amiibo without an NFC Reader/Writer, has an enhanced speed, and plays games designed specifically for it.
