When a pattern is made using the Pen Down/Pen Up technique (Pen Punching) and the pen size is 1, the Flash Player displays the color appears ina much duller shade than the Java Player or Scratch 1.4. It seems to me that the pattern dot pattern has gaps and is letting the background color "bleed" through.
