Space to throw a Poke-ball, and use your mouse pointer to aim. Use the up arrow for a undetectable ball, so the Pokemon won't notice the ball. Unfortunately this costs 3 Poke-balls. If you hit a Pokemon with the Poke-ball, you get a point. The most you can get, though, is 5. IF YOUR LUCKY. And if you run outta Poke-balls with a Pokemon, it's too late to turn back.
