Use the Numberline Blade to terminate/solve these creatures and absorb their life force before they reach the core, which is at the center. The more life force absorbed, the more the core evolves, finding other ways to protect itself. Be warned, if you terminate enough Graphodemons, the forces of the Math Underworld will strengthen in response. If you grow too strong, Inequali-Hades: Lord of the Math Underworld will take care of you himself.
